If you're holding the gun correctly and still having issues, that stock is probably not fitting you properly. The Magpul stock comes with a SuperCell recoil pad, which is a very nice pad; and can be adjusted to fit most shooters. You should be able to adjust it to fit you right, but no one stock is going to be a good fit for everyone (and the personal fit of a gun involves far more than just the size of your hands or body). If that's the case for you, you'll be best off replacing it with something that fits better.
